The Field Guide mentions campsites on the east peninsula at Bear Lake; however, the two sites have been posted as day use only. It looks to be relatively recent signage.
There are still a couple of large campsites on the south and west shores, and a smaller site on the north shore.

We used this fairly large campsite on the north-west side of the lake, just off the trail that leads to Elk Lake.

Elevation: 4,754 ft
Another big camp site along the west side of the southern most point, but the the trail that leads around Bear and to Elk Lake cuts right through this site, so might see some traffic.

Elevation: 4,756 ft
Seemed to be a viable campsite on the peninsula on the southeast side, but I didn't make it over to check it out.

The site you occupied is the best one on the lake, especially for a larger group. As you mentioned, the south side one does have the main trail going right through it. The one on the north side of the lake requires walking along the shoreline, and can only accommodate two tents. But it's much more private/secluded, so it's my recommended spot for a small group.
The late-season huckleberries were fantastic last weekend... got just enough to make a jar of jam.
